There's at least a half-dozen different meanings for "apply." I don't know which one you're intending so here's a thesaurus page with synonyms for most of the different uses:

Puts forth the effort/applies themselves
Puts on a bandage/applies a bandage
Puts in an a job application/applies for a job
Puts cream on her hands/applies cream to her hands

It doesn't apply would be
It's not relevant
It's not pertinant (does not pertain)

To apply to something, like skin, would be
to put on

To apply for something (like a job or credit card) would be
to beseech or to implore
