You can run chkdsk from safe mode, try it, you have nothing to lose. You might also run your antivirus in safe mode.
Any error messages in regular mode? Safe mode means a restricted environment, so all of the suff in your startup doesn't run. Maybe something there is broken.

One of your applications or new hardware is preventing you from booting in normal mode. Go through the sequence of booting in safe mode but select the last good boot instead.

If you can't start in any of the windows modes it is an indication of a corrupt boot sector. Windows is on NTSF, The windows Boot sectors are on FAT32, a totally different partition, normally only 8GB in size. You can not see this partition in NTSF.

in safe mode perform a system restore go back only to when this problerm ocured since you may restore it there you will have to return to safe mode when the restore completes
save it and then try to boot normally

In safe mode, try disabling startup items from msconfig (start>run>msconfig) and reboot.
