A country led by a religion is called a Theocracy, such as Iran. Afghanistan was a theocracy under the Taliban until the US ousted them. Now it is a quasi-democracy.

In order to define what to call a country led by a government, you'd have to know what kind of government it is. For instance, the US is a democracy, where its representatives are elected by the people. A plutocracy is a government run by the rich, like an oligarchy. A communist state is a single party system which is guaranteed control by its constitution, etc. There are many, many forms of government.

The Vatican City is a Theocracy It has a government of priests lead by the Pope. The government in the Vatican City is called the CURIA.
Iran is another theocracy, lead by mullahs and imams.
