He has been confined to it twice. An alien named Lucifer dropped a massive stone tablet on his legs to keep him from stopping an invasion. Then he had a body cloned by the starjammers after a run in with the the Brood. Afterword the Shadow King broke his spine putting him in a wheelchair again.

He is not currently in a wheelchair, but for the times he has been, here are the reasons he has been in and outta them!
First Time:Crippled by Shadow King after a battle of the minds!
Second time: Infested by the Brood and had his consciousness transferred into a clone.
Third Time:"Healed" by Xorn, but was actually being kept together by "nano sentinels!" Crippled again by Magneto.
Third time: Was "healed" by the Scarlet Witch in the House of M aftermath, lost his mutant ability. He recently regained it due to exposure by the M'Kraan crystal.
Ultimate Marvel U Professor X was crippled by magneto escaping the Savage Land.

Originally, an alien calling himself Lucifer, the advance scout for an invasion by his race. dropped a huge stone block on Xavier, crippling his legs.
