Could you pad the roof with a blanket and then tie the pieces of lumber to the roof with rope through the open windows?

after the "transport" is done proceed directly to the nearest body shop for an estimate to repair the dents and abused paint...

It all depends on the amount of lumber that you are getting. If it is very much at all either rent a pick up truck or borrow one from a friend, or have the store deliver it.

You also didn't mention the length of the lumber. If it is fairly long, then you can also secure it on the rear bumper. Just be careful not to tie it down too hard to the roof. The sheet metal is thin and you don't want to put a dent in the roof of your car.

One or two pieces aren't too bad, but anything over 10 boards, I would rent a truck.

You shouldn't. There really is no way to properly secure a load like that that wouldn't garner a ticket if a cop saw you. Spend the $20 bucks and rent the store's van for an hour.
