The term "dark ages" only dates from the 19th century. It was termed by historians and refers to the early part of the "Middle Ages", which was another 19th century term. The sky wasn't really dark then. It refers to the lack of knowledge and education after the fall of Rome in 476. The Church had a near monopoly on education and knowledge. Peoples' lives during the Middle Ages centered on the Church.
People didn't know about viruses and germs. They thought that natural disasters like the "Black Death", floods, earthquakes, volcanos, famine, etc were brought about by heaven to punish people for their sins. And they didn't know about techtonic plates that cause earthquakes, tidal waves, and other disasters.

The Dark Ages is a bit of a misnomer. They were called this because, certainly in England, there was a lack of documented historical records between the end of the Roman era and the beginning of the Renaissance.

The disasters you mention had nothing to do with the reason why this period was called "Dark". The negative things that did happen, also happened in later periods (eg. The Great Plague, The Fire of London, wars, etc). We are starting to find that art in that period was actually quite sophisticated and great social changes to the advantages of the common people started to take place at this time as well.
