Forget about the air conditioning until you get the car running right. Start with a review of basic tune-up items needed for the mileage and year of your car. You need to do all your basic maintenance before you can troubleshoot any engine performance problems. Disable the air conditioning compressor if need be as instructed in the answer above.

Wow.....That's pretty vague...

Year.
Make.
Model.
Would have helped a little more.

If the engine is running cold, your thermostat is stuck open.

The clunking could be A/C compressor messed up.

I'm afraid you'll have to ask someone to actualy look at it to find the noise for sure. It's kind of tough for me to hear and locate the noise form here.

Sounds like the A/C system was ow on freon and now it sounds like the compressor for the A/C system is bad. Eng. temp. Thermostat. BUT still it will need to be looked before actual repairs are done. Good Luck

Disconnect the plug going to the clutch on the A/C compressor. If engine continues to labor, then the bearing in the pulley has failed. Remove the serpentine belt, spin the compressor pulley, should spin freely & not wobble.
Depending on the model of the compressor could cost $300 + labor to inspect & recharge the system.
