You can take Amtrak into NYC (Penn Station) and then take the subway to Shea. Dont take a cab.

Take Amtrak from Philadelphia to Penn Station in NY. Walk down one level and take the Long Island Railroad to Shea Stadium. On the LIRR, use the Port Washington line, and get off at the Shea Stadium stop (it's the second stop from Penn Station).

From Penn Station take the 7th Avenue (#1) train one stop uptown to 42nd street/Times Square and take the (#7) Flushing Train to Shea Stadium. Look grim and unapproachable on the subway, that should not be hard if you use the Philadelphia trains.

take amtrack to NYC catch the subway, and the subway will drop you off right there at Shea stadium. i have done it a bunch of times, to go see the Phillies and the Mets.
