I know that I have to jack up the motor and take the pan off as well as the bearing cap. When I slide the side seals in and tap the pins in to seat it, do the pins stay in? Also, do I need any special tools?

Sorry about the specifics, it's for a 390 motor. I know that I don't have to remove the transmission. The pins come with the seal kit and are used to seat the side seals on the cap. Do they stay in or are just used to seat and then removed?

what pins? use a tool called a "sneaky Pete.".. loop it over the crank and pull the seal into place.. sold at most parts houses

I think you have to remove the transmission to change the rear main seal as it's behind the flywheel.
