The Inquisition did not focus solely upon the Protestants but also included the Jews or any other unbeliever, including Muslims. Having studied both the history of the Inquisition and the Jews, I believe the Holocaust of Nazism to be the worst. During the Inquisition Jews were considered to be Christ killers and not accepted by society. However, following the Jewish Haskalah or Enlightenment Jews were generally accepted and even became citizens of many countries in which they had previously been denied. At the time of the Inquisition people lacked the most basics concepts of Judaism and therefore ignorant or lacking knowledge. Hitler, on the other hand, being more knowledgeable and educated, decided to deprive German Jews of their citizenship (which had been gained during the Haskalah). He adopted the teachings of an editor and reporter, Wilhelm Marr, who declared Jews to be of a different race and therefore undeserving of being treated in the same manner as Gentile Germans. Prior to this prejudice towards Jews was based solely upon religion. By changing it to a racial issue the prejudice actually heightened. One could always change religions but not their race. Thus, all Jews became pests to society and in the words of one of my professors, "When one has pests who do you call? The Orkin man." This is what led to the "final solution". Both Jews and Muslims were lumped together as being of the Semetic race.

Protestants haven't existed for a thousand years. Protestantism began in the 16th century in Germany.
Anyway, I think that the inquisition was worse because they were hypocritical. Their work undermined the beautifull message that is contained within christianity.
The nazis simply stated that nature is red in tooth and claw and acted upon that. Really, what they did is no different to what any other culture has done throughout history - its just that they were a bit more honest about it and made a virtue of it.

Mcuh as I disagree with the Roman Catholic Church, they did mean well, whereas the Nazis were merely thugs.
(but if it makes you feel any better the Nazis did torture and kill Catholics)
