That fact that the natives often sided with the Europeans
But, even if these were more evened out - the Europeans were better organized, worked as groups (within nations), and had constant colonists coming over... meanwhile the natives (except the aztecs) worked as tribal units only, and had no cohesive plan among them for repelling the Europeans -this goes back to the communication problem earlier.

* Germs (the Europeans brought all sorts of germs to which the Natives did not have natural immunities)
* Superstition (many of the Natives had superstitions or legends predicting a great conqueror from the East)
* Help of Natives (some Natives sided with the Europeans)

The natives lived the cleanest, longest lives any where in the world until the invasion. More than 20,000,000 of them died because of the diseases introduced by Europeans and Africans; then, later by Asians.
While peoples from Spain and the British Isles through their slops into the street, the natives lived a clean life.
For every native killed by a bullet, sword, knife, whatever, thousands died from disease. Even the Mandans in North Dakota were almost completely wiped out in the late 1700's by disease, long before any of them had any direct contact with whites.
The natives had a well-established trade route that extended coast-to-coast, from Canada throughout Mexico and Central America. So, if the traders came into contact with any diseased white person, they could wipe out entire villages.

Biological diseases like Smallpox, Typhus, Malaria and TB. Also guns were a psychological weapon. The loud sound scared the natives. Swords were important too cus they were used more often than guns. Steel could break a Mayan, Incan, Aztec or Natchez weapon
