I think the Yankees, look at all of their prospects
Phillip Hughes,
Ian Kennedy,
Shelley Duncan,
Joba Chamberlain,
I can go on forever but I wont. They have so many emerging prospects in the minors.

Certainly NOT the Yankees. They had almost 10 years between Jeter and bringing up any other talent. Steinbrenner is always messing with that organization. Even today they are getting their prospects for their farm system by just outspending everyone else signing draft picks or young players from outside the US for outrageous amounts of money.
The teams that really do a great job scouting and developing players are the Braves, Twins, A's, Angels, Marlins and Diamondbacks.

I think it would be the Oakland A's. They always seem to come up with great young pitchers from Hudson, Zito, Mulder to Harden, Haren, and Street.
Billy Beane, the A's GM, deserves a lot of credit for their great farm system.

Not necessarily in that order. Other teams that have showed brilliance in the past are Colorado and Toronto.
The Expos and the White Sox HAD a good organizations at one time.

I actually don't think the Yankee's farm system is all that good.
Oakland has definately one of the best farm systems out there.
