The meaning of bother is when ur annoyed of something,while the meaning of upset is when ur feeling sad and down!

A bother is an annoyance, like a fly. Upset is building up to angry- you can't kill the fly and are getting good and upset.

Bother means you can think so well, coz a lot of things is coming in your mind. while upset is because of an incident that is not in your liking happened. It ruined your day.Hope you understand my explanations

being bothered by someone or somethings seems on a lower level or less strength than being upset. for example, i am bothered by the speaker's mannerisms and it affects my concentration. i am upset by that guy's racist remarks and i want to shout him down.

You could bother someone by interrupting them once or twice while they are busy doing something(or nothing). If you continue to do this, they are probably going to get upset!
