Natural Born Killers introduced me to The Patti Smith Group, Lard, and Leonard Cohen, so that's my pick.
I also like Rushmore. I'm a big fan of Devo, and Mark Mothersbaugh did the score for that movie.
Donnie Darko is pretty darn good to, but it's a guilty pleasure for me.

The Crow - The Godfather of soundtracks.
The Doom Generation - A borderline retarded movie that is worth watching only for the great music and the chance to see Perry Farrell working the cash register at a 7-11.
Joyride - This movie makes Doom look like Casablanca but the soundtrack had a ton of great 4AD bands like Lush.
SubUrbia - A decent movie and a very diverse soundtrack with artists like Boss Hog, Skinny Puppy and Sonic Youth.
Natural Born Killers did have the awesome NIN track Burn.
