Nothing in particular, really. The message is referring to the idea of when you're thinking of doing something but you're afraid you won't be good enough, get over your fears and Just Do It!!

Nike has created an idiom.
An idiom is a group of words which together have a meaning that is separate from the meaning of the individual words.
Thus you don’t isolate one word, in this case IT, and give it a separate meaning.
JUST DO IT means to loosten your restrains, pick a challenge, have fun, and GO FOR IT

Anything that you are trying to accomplish. I find Nike always has great ads. The newest one that I have seen (and loved) is No one trains to be second. I find that this a great quote!!

"It" refers to whatever you are doing. They wanted their slogan to refer to a broad spectrum of activities.

Whatever you want it to. It's purposely vague, thereby allowing the audience to think of whatever action they feel the strongest connection with.

it doesn't really stand for anything but itself. It is just the word it. it can stand for anything but it doesn't focus on a basic verb.
