How do you know when to use those certain words? Is there a certain rule on when to use it...

There's no clear-cut rules as to when to use which one, but in general, "we will" and "they are" are more formal and should be used for formal speeches and academic writing. "We'll" and "They're" are just contractions of the other two and are far more informal and used in regular everyday speech, like when talking to your friends.

Nope. Just a contraction. It's like decided when to use a synonym of a word vs. the actual word you thought of--your choice. Although many will argue that contractions are not always best used in formal writing.

The more formal the document, the less acceptable the contraction is. Less formal documents use more contractions.

Also for emphasis, avoid the contractions:
We _will_ get there on time!
_They_ are the ones who did it.
