my boyfriend and i were hooking up and i was on top of him and i felt his pen!s in me(through our shorts/underwear). We were both wearing underwear. He was wearing like basketball shorts and i was wearing Soffe shorts. We were bothe basically wearing gym shorts if no one gets what im saying. is there a way that the sperm can go through all those layers and get to me? Also did he know he was in me becasue it didnt seem like he knew??

No, it's not likely that sperm penetrated through your clothing, not in a sense that it could cause pregnancy. While some sperm may have leaked through your clothing, there's no way it could cause you to become pregnant, if that's what you're worried about. The chances are pretty much zero.
He may have not known- but he may also want to take your relationship to the next step, and he may be testing your boundaries. If you're not ready to have sex right now, then make it clear to him. If you are, please remember to use a condom or another form of birth control, especially if you're not ready for a child yet. Just remember it only takes one time to get pregnant. Protect yourself. Not just from pregnancy, but from STD's as well.
