On page 541 of Harry Potter and the Deathly Hallows, Griphook took Griffindor's sword after it slipped out of Harry's hand on page 540. Griphook disappeared with the sword. On page 732, Neville Longbottom broke free of the Body-Bind Curse and drew the Griffindor sword from the depths of the Sorting Hat. How did Neville (or the sorting hat) end up with the Griffindor sword when it was last "seen" in the hands of Griphook? And, if the sword was not the Griffindor sword, then how did Neville kill the snake, for it was a Horcrux, and could not be killed by an ordinary sword?

The sword that Neville pulled from the hat WAS the Griffindor's sword.

The sword was Goblin made but paid for by wizards. Bill tells Harry that the goblins don't understand that distinction. The sword belonged at Hogwarts and was owned by Griffindors. The sword would always be available to any true Griffindor in need (book two).

When Griphook took it, he wasn't a true Griffindor. Neville, a true Griffindor, had a need. Since he was a true Griffindor, and he asked for help, he was able to pull the sword from the sorting hat, much like Harry was able to do in book two. The sword had returned home (yes, it's magic!).

In the book Griphook said that the sword was rightfully his because the goblins made the sword and Bill confirmed that all goblins feel that whatever their ancestors made wizards just merely "borrow" them they don't really own it.

And as you know from the previous books that the sword of Gryfindor will come to a true Gryfindor in their time of need and darkness. That's how the sword came to Neville from the hat. Neville was facing darkness (Voldemort) and he needed to kill Nagini.

The sword really was Godric Gryffindor's, contrary to the beliefs of the Goblins. So when a Gryffindor (Neville) showed great courage and loyalty he proved himself a true Gryffindor and the Sorting Hat was able to give him the sword. Magic is certainly involved there, but you knew that part.

But seriously, I think Neville was able to pull out the sword because any true Gryffindor can pull the sword out of the hat. The sword doesn't necessarily stay in the the hat. A true Gryffindor can pull the sword out of the hat no matter where it is.
