I bought some toy animals from SeaWorld and at the bottom they say (i.e.) manatee baby, seal pup, beluga calf, etc.

Well, the young of some species have specific names. It's kind of arbitrary. And if you don't know what to call the baby of any species, or the person you are talking to might not, you can always say "baby."
I recall that young wolves used to be called cubs all the time, but now it is popular to call them pups or puppies.
All baby birds are called chicks, though some species also have a specific name like duckling or cygnet. But you can always say baby or chick.
Seals are kind of dog-like in some ways, they are sociable and like attention, maybe that's why the young are called pups, but I really don't know why young rats are called pups.
They probably called the baby manatee a baby because most people don't know that they are called calves, like whales and dolphins.

Just depends. Each one is a term meaning a young member of a particular species.

Whoever first observed the creature and wrote about it decided one one term or another.

(by the way, the plural of "calf" is "calves.")

You have to scroll down at this link but there is also foal, fawn, and so on. Just a way of telling them apart I suppose.
