I've looked at some Bach, but it's not the kind of dark stuff I want. I was like really ominous, almost depressing or foreboding organ music.

What is the best dark organ/pipe music (sort of like the "Phantom" theme)?

Bach's Passacaglia & Fugue in C Minor BWV. 582 is widely considered the peak of Baroque organ music- 'Passacaglia' is a musical form much like a fugue where one theme is heard continually with variations superimposed on top of it. The main theme that Bach gives is firmly set in C minor, and his cadences often use B natural instead of B flat (which is part of the C minor scale) to make the idea resolve more firmly. This gives it that dank, haunted house sound that I take it you're looking for.
If you want something a bit faster, try Bach's Prelude & Fugue No. 12 in G Minor, BWV. 542.

I hope you will give Bach another chance--he did write quite a few pieces for organ that are very dark and powerful.
Two that immediately come to mind are his Passacaglia and Fugue in C minor, and the Toccata and Fugue in D minor. These are two of his most famous pieces for organ, and it should be easy to find recording of them.

Toccata and Fugue by Bach. I think that it's the stereotypical scary organ music you hear ad nasuem at Halloween.

Try Poulenc's concerto for organ, strings and tympani. I use it a lot for Halloween music. It is similar to the theme from Phantom

Prelude and Fugue in C minor, BWV 549. Very dark sounding and not extremely difficult to learn.
