Sometimes you get a feeling that you either should or shouldn't do something. The feeling will be in the pit of your stomach and will "tell" you to be careful, or to just DO, or to run (like if you hear something in a dark alley). That is your gut speaking. So when someone says "go with your guts", it means go with the gut feeling you have. If you are about to do something wrong or immoral or illegal, your stomach will generally tell you not to do it - go with your gut!

To do what their gut (instinct) is telling them....rather than weigh up a decision purely on intellectual grounds.
As I know it, the phrase is usually: 'go with your gut feeling.'
