I have never stayed in one and would like to know how it works. Any thing that might be recommended? It will also be my first trip to Japan, any hints on how I should travel, where stay. thanks for your help.

You have to register first in your country...

I don't know where you are from, but here is Hostelling International USA site...

It tells you how to become a member.

And then you can reserve on

Some youth hostels accept non-members, but it costs a bit more expensive.

You stay with strangers with same room, which is a lot of fun!
Japan is very safe to travel by yourself, but still you should hold your wallet tight...

I stayed youth hostels all over Japan (not ones in Tokyo though since I used to live in Tokyo), and I loved all of them.

I have stayed in both Tokyo IYHs. There is very modern one in a high-rise right beside Idabashi station, and there is another one in the former Olympic village in Yoyogi. Basically you can stay overnight for no more than three nights for about 3000 yen. Expect cleanliness and dorm style accommodations. The Idabashi hostel served breakfast.
