It is nature's way of keeping the potential difference between the earth's surface and its atmosphere within certain limits.Further a net flow of electrons from the atmosphere(rather clouds) keep the earth always negatively charged for electrical purposes.

They are natural phenomena. To ask what their purpose is is to imply that they have one. Lightning does recharge the Earth's electric field, if you consider that a purpose.
