That's strange - normally women get a headache *before* sex... ;-)
While being "in action", your heart is beating faster and your blood pressure is rising (similar to doing some sport). Maybe after that when you calm down the reaction of your brain on the falling blood pressure is to hurt.

Uh. I get headaches from running around outside or doing alot of physical activity. Maybe it's the same for you?

Dont mean to brag or anything, but my ex would get headaches after sex too. And we worked out it was a lack of oxygen to his brain and he would forget to breathe while he orgasmed, and on some occasions he would almost pass out!
Tantric breathing eased his problem and it was great fun learning that technique too!

Could it be that you're not really into it? If you aren't really enjoying it, you may be getting tensed up during the act, thus causing your head to hurt afterwards. Also, make sure you aren't in a position that causes your neck to twist or be in an uncomfortable position during sex.

Allergy is another possibility (I've heard of it happening where someone is allergic to their mate). I would recommend checking with your doctor as well to see what they say.
