Disney will close the water parks if lightning is within a few miles away, but not just for rain. This rule applies to all the resort pools as well. If there is a big storm, and the lightning will not stop, as it happens there quite often during the summer, yes, you lose your money. But Disney will not simply close down, they will ask you to get out of the water until the lightning is gone. Closing only comes in extreme conditions, they usually will just let the storm pass, and let you in the water again. If you need more info, try www.allears.net.

Epcot: Only Test Track closes due to rain. Disney-MGM Studios: Lights! Motors! Action! and Fantasmic are cancelled during rain. Magic Kingdom: While only a few rides close for rain, the folowing rides will close because of lightening: Splash Mountain, Big Thunder Mountain, Jungle Cruise, Magic Carpets of Aladdin, Dumbo the Flying Elephant, Tomorrowland Indy Speedway, Liberty Belle Riverboat, Astro Orbiter and Swiss Family Treehouse. Disney’s Animal Kingdom: Disney’s Animal Kingdom is not recommended for rainy day traveling due to most of the animal habitats being outdoors. P.S. Just because it is hurricane season doesn't mean it will be raining the whole time. If a hurricane is close enough to Orlando to be producing rain, you probably don't want to stick around... Afternoon showers are common in late summer but it likely won't rain all day, every day.
