Depending on the context, could be either, see below.

There were challenges in the way he tried to get the job done.

There were challenges to his statement from the defense.

I believe you want to say "challenges in the way."

Sorry - really need more of the sentence to say which will fit in better. Both would be correct, but in different contexts.
