It's named after the ship HM Bark Endeavour.
but NASA itself has made mistakes in the spelling:

Was named after Captain James Cooks ship "HMS Endeavour" (better than the "Enterprise"- after James T. Kirks ship!!- )

It was named after some dudes ship that was British so thats why they use that spelling. I think recently they had a banner where they acidently spelled it the american way.
