I can't even imagine how difficult it would be to go into a school, after having a very virtuosic brother graduate.

I would change 'after having' to 'after having had'.

It is unclear whether it is your brother who has graduated, or the brother of the person you are speaking to.

Better alternatives are:
I can't even imagine how difficult it would be for you to go into a school when your very virtuosic brother has already graduated.
I can't even imagine how difficult it would be to go into a school now my very virtuosic brother has graduated.

You don't need the comma. "into a school after having a very virtuosic brother graduate" is all modifying "to go".

Other than that, it's a bit awkward, and could probably be said better.
