Some ideas
San Diego Maritime Museum...you get to board all kinds of boats...not just the Star of India, but also a Russian submarine and the boat in the Russell Crowe movie Master and Commander. Also tug boat, ferry, etc.
Birch Aquarium in La Jolla has lots of live fish; best to come when they feed the fish (call for information).
Another possibility: Bates Nut Farm in Valley Center. They have been giving tours and hayrides for years, and for city kids farms are kind of unusual. If you go in Oct they have the largest pumpkin patch in the whole county. It makes for a fun tour http://www.batesnutfarm.biz/index.php?type=2¶m=6
Chula Vista Nature Center for all kinds of exhibits on marsh animals http://www.chulavistaca.gov/City_Services/Community_Services/Nature_Center/default.asp
Did you consider the San Diego Wild Animal Park in San Pasqual?
(Addendum: Don't think that because a place charges admission to the general public that you will have to pay it. Most of the places I listed as well as others listed accept class field trips for reduced or no cost...your teacher would have to call to arrange. Many years ago I worked at the Natural History Museum and they have always scheduled school groups without charge to their regular exhibits...but you can't just show up. You have to be scheduled by your teacher. So if some of these sound interesting do a little homework by calling and asking if they charge school groups to tour.)

Seattle and San Diego are very different. Rather than finding a place that feels like home why not find a place that feels like San Diego? Where in San Diego depends on your budget. If you want quiet look for one of the many suburbs north of the I-8 and East of the I-5. For an area that has more going on, you'd be looking at Pacific Beach or Downtown. If you can afford it, La Jolla has a nice mix of both quiet areas and stuff to see and do. The only drawback is that it's expensive and if you have to commute to work it's hard to get out of La Jolla in the morning.

How about the Natural History Museum or the Museum of Man or the Aerospace Museum - all of these museums are located in Balboa Park. They do charge an admission price, but then many field trips do involve a cost, and your school might be able to get a discount. These places are all educational and very interesting and provide quite a memorable experience for students. I guarantee, you will learn a lot and will not be bored.

Try the USS Midway Aircraft Carrier Museum downtown.
Lots of cool jets, and other hands on stuff.
The Maritime Museum is great. Both of these are on Harbor Drive.
Also The Cabrillo National Monument and the the tidepools.

Try the Fleet Science Center in Balboa Park as well. They have great hands-on exhibits.
The Padres do tours of Petco Park that are very interesting. You get to go on the field and in the Padres dugout, go to the press box, hang out in the most expensive seats, etc.

Why don't you try to convince your teacher to take you guys on a trolley/coaster tour of San Diego? That way, the kids who don't know how to use public transportation would have this opportunity to learn and you get to sit on air conditioned trains all day ;-) You'll see a lot of different neighborhoods and landmarks you may have never known were there.

Go on a tour of Petco Park or Qualcomm Stadium. When I was young, we did that and got to go in the locker rooms and dugouts and what not. It was a lot of fun!
