We named them the same way we name anything else... just randomly for the most part. That's why for common names they vary from place to place and language to language. This is why they made the standard classification of animals that is supposed to be universal, so that all scientists know they are talking about the same animal.

Well, first of all, "dog" and "whale" are English names. Each language has its own names for various kinds of animals. The ancient Romans would have called those two critters "canis" and "balaena". It wasn't a matter of "knowing" what to name them. I mean, there wasn't any pre-designated name they had to discover. It was just a matter of deciding what to call them, assigning a name, in order to distinguish them from other things in the environment, so they could communcate about them.

Also, languages evolve over time. The modern word "dog" evolved from the Middle English word "dogge", which in turn evolved from the Old English word "docga", and so on back through history.

It's based on the taxonomy of the animals. If you want to take if from the biblical perspective then Adam named all of the animals.

The first man was named Adam. He named all the animals, but God gave him the knowledge to name them. Plus, there weren't different types of animals then. There was one kind of dog, one kind of horse, etc, and didn't actually reproduce into new breeds until after The Great Flood.
