sounds like there is not enough oxygen in your tank, is your filter positioned so it is making the water ripple as this puts oxygen in the water.

Test your water to see if there is anything else going on and if so do a water change and vac the gravel.

You should be doing this once a week and if you are doing it once a week and there is still problems then you may need to do a water change twice a week.

Clear water isn't necessarily clean water. Bacteria are invisible. Try a water change, make sure you use a gravel syphon to get the debris out of there.
I have whitecloud minnows and they've never created bubbles, not even when they've been chasing each other around, if you get my meaning.

The white clouds aren't doing it, its proteins and fats in the water that's causing the bubbles. Just because the water looks clear, doesn't always mean it's free of problems. Do a 25% water change and clean the gravel with a gravel siphon and the problem should clear up.

Check your pump see if it is working correctly need more aeration in the tank check that you have not a film like oil covering the surface from some fish foods.

You have probably got more fish in there than there is water. If they continue...install a low powered pump.
