Usually, when there is an option of attaching a separate line for a bubbler/air stone to a filter, there is a control valve for that separate line so that, if you choose not to add additional bubblers or airstones, you can stop the air from running through that line. Check the control valve to that line. I'll bet it's closed.

Stone plugged up?
Stone too deep?
Leaking diaphragm inside of the pump?
Kink in the air line? Can you feel air coming out of the pump?
If you can determine where the problem is you can fix it.
Try blowing your breath through the hose,and stone. If that can be done easily, then the problem is in the pump.
If the air coming out of the pump is"weak",then you probably have a leaky rubber diaphragm inside the pump.
First unplug the pump! Then take it apart and see if you can find the damaged or worn out part.You can usually buy repair parts for vibrator type pumps at the store where you purchased them.

The tubes or stonemight have some build up of some sort so replace/clean theosandd see if works does it pump air with out the stone?

Could it be plugged with some dirt,try taking it out and rinsing it off but if that doesn't help I think you can buy a new one quite cheaply.
