I am now seeing the stain on the floor boards spotting in several areas. Dark spots showing where the wood is showing through the stain now. I used Behr oil-based wood stain. How do I repair the deck now? It is still raining, not dry yet. Do I have a lot more work ahead of me now?

Give the deck a few days of sunshine. Say about 2 or 3... After 12 hours of drying, the stain was probably "set" enough to repel most of the water, if not all. Temporary spotting will occur, however. Once throughly dry you will see the final results. You may just have to re-stain if not happy with end result, but hold off for now.

Check it when it is all dried out. It might be ok. Oil stain soaks into the wood pretty quickly. 12 hours may have been enough to set it.

You didn't check you local forcast on the weather did you??? You might need to restain it again.
