Yes, this is a parody of Freemasonry. A Mason originally was a 'stonecutter' who built some of the greatest buildings in Europe. Now days, a Mason is a member of the Freemasons, and organization of men who's lofty goal is to make good men better men.

I don't think it is just about Freemasonry although there is a Masonic symbol during the "stonecutter" song. As others have said it is aimed at all "secret societies".

Yes, more of less. You can also say that it's a parody of the "secret" organizations in general like the Masons, Skull and Bones, the Shriners, the Illuminati, etc.
