What color are the babies? If they are black they probably came from the black fish (mollies I'm guessing?). If they are clear whitish then they quite possibly could have came from the guppy. Live bearing fish can store sperm in their bodies for weeks, even months and as a result can have babies unexpectedly.

Livebearers are able to store sperm for very long periods of time, and are able to produce babies for quite some time after the male is gone. All it takes is for the female to be in the same tank as a male for a short period of time, and then you have a baby making machine.

If the only female you have is the guppy then it is obviously her that has given birth and the guppy's have been known either to store sperm under there scales or they have been impregnated by the other live-bearers which is not uncommon

depending what they look like they can be from the black fish, or the swordtails, because swordtails are livebearers too.

-Guppy babies are clear usually-If your guppy has been with a male at somepoint, it can carry those babies for quiet a while, most likely a male was mixed in with the females at the pet store for a while, hope that helps!
Also here is a very helpful website, that has your answer:

Crossbreeding.
Can't say which, but with some animals it works.
Female Horse and male Donkey crossed and you get a mule ,which is unable to have any offspring of it's own incedently.
Hope this helps.
Luck to you.
