A dot ball is a ball when the batting team has not scored a run on that ball. The scorers put on the paper a dot. And yes the batting team can declare half way through and over.

While I agree with the answers in general, runs can be scored off a "dot ball", but only if they are attributable to neither batsmen or bowler i.e. they are byes or leg byes. These are both scored as a "dot" in the scorer's records.
Similarly, although I am not well up on the laws on this point, to actually declare an innings, at least one ball must be faced. There have been several changes to prevent sides contriving results. In general a captain can declare his sides innings closed at any point when the ball is considered "dead" i.e. between the time when the ball is secured by a fielder and no attempt at a run is being made with both batsmen in their ground and the bowler starting his run-up for the next ball.
