Assuming they both truly wanted to kill each other, this is how it would go:
1. Batman sets a brilliant Kryptonite trap.
2. Superman finds out.
3. Batman waits to catch and kill Superman.
4a. Heat vision melts Batman and the Batcave to a sheet of glass. or
4b. A huge mountain is thrown on top of Batman at near-light velocity.
5. Superman goes about his business.

In a quick fight, like he goes nuts, Superman would make Bat jelly out of Bruce.
In a more protracted battle, Batman. He would play with Superman's mind; taking advantage of his ignorance of human nature; then Bam! He would spring some Wayne Tech whammy on him and turn him into his Bat Prisoner.

Batman by far. From the film Batman Begins, we saw that Batman could dissapear very easily into the dark and had excellent fighting skills.
