I was thinking of going to Portugal while Im traveling around Europe in September. If I will only have a couple days to spend there what city/cities are a must to visit?

This important area is known in the Portuguese language as Costa de Lisboa is an official geographical area created by the Tourist Authorities. It extends along the coastline, starting north of Lisbon at the beach town of Ericiera.
