I want to sew a waistband (not stretchy fabric, cotton) onto a full circle skirt (also cotton) with an invisible zipper on the side.

I'm uncertain of how to connect the waistband to the circle skirt, and then invisible zip, without letting the seams show and overstitching everything so it looks messy.

Can someone advise me how to achieve this?

You have to sew the zipper into the seam of the skirt before attaching the waistband, leaving an allowance at the top so the top of the zipper falls below the seam where you attach the waistband.

You would build the skirt and waistband with a seam allowance, then attach the zipper according to the instructions. The skirt and waistband are finished foirst before the zipper is installed.
