According to the original OED, trunks goes back more than 5 centuries - as trunk hose - hose that extended up onto the trunk. Generally tight fitting for swimming or athletics, they were considered scandalous "nude swimming ... trunks and tights will not be allowed" (like wearing pantyhose today on the beach in most places) As men's swim gear became less cumbersome, it just kept the name.

Human body is also called trunk. The dress covers more or sticks to the body and this could be the reason.
