I would go to the Spinnaker Restaurant in Sausalito because you'll have the best panoramic views of the San Francisco skyline, Sausalito Waterfront, Angel Island, Belvedere, Alcatraz and the Bay Bridge. The lights twinkle at night and it all seems so magical.
Call ahead and make a reservation. Make sure you ask the Maitre d' for the best seat in the house and explain why.

I higly recommend The Cliff House. Right on the ocean with beautiful views. Food is excellent. Service top notch. Atmosphere is also excellent. The address is:

The Last Supper Club has great southern Italian food and it's very romantic and fairly affordable for the ambience and good food. Thanh Long is a great place as well if you and your sweetie crave delicious tasty roast crab(aphrodisiac!) and tasty garlic noodles. Thanh Long is a lil pricey but quite worth it if you feel like spoiling someone.
