You can kill them with a Fly trap:
Fill a quart jar with this mixture.
3 cups of water
¼ (one quarter) cup sugar
¼ (one quarter) cup white vinegar
Mix, punch holes in the lid, and set it where needed

Find the source that the fruit flies are going after & eliminate it if you can. It could be some fruit that's rotting somewhere on your property.

You can then use things that are said to repel flies.
Sweet Basil is said to keep flies away. This site has an interesting discussion where members affirm that using Basil helps them to get rid of flies:

"Made by Shaklee ...BASIC H...works. You can use it to spray areas where flies breed or congregate, once they have been misted, they can’t fly anymore and die." Make a diluted spray with 5-7 parts water and one part basic H .
(Others suggest using Ivory liquid soap & water. Some add vinegar &/or Eucalyptus oil)

Does a neighbor have a badly managed compost pile or could an animal have died nearby? The only time I ever had a fly problem it was a dead rabbit covered in maggots by the time I was able to determine the densest area of flies.
Since flies are attracted to the smells of manure, sweat or decay check to be sure you are not growing fly pollinating plants. Flies certainly are attracted to Euphorbia, Sedum, daisies, members of the cabbage family, Dutchman’s pipe or the house plant alocasia. Elephant's ears, Colocasia, are also fly attractors along with other aroids like skunk cabbage so avoid planting these near an outdoor seating area.

You know, I had the exact some problem.

I went down to OSH or any local hardware store and I found this amazing device that traps flies. I'm not sure what it's called. But what it does is, the flies fly into the trap because they are lured by bait. They don't know how to get themselves out and end up dying in there.

The cheap way is to go to a hardware store and get the fly tape - looks kinda like a roll of film except that the "film" is sticky tape.

The expensive (and, in my opinion, icky) way is to buy a bug zapper at Home Depot/Lowe's. You turn them on, they emit light, the flies are drawn to them, and they get zapped.

You should also check if there is a reason for the flies to be there, like something rotting or a neighborhood dog or cat using your backyard as their bathroom.

there really isn't a sure fire way to get rid of flies...though I wish there was...lol what I found that works fairly well are the fly paper strips, they are cheap. just unroll and place around the yard or patio...they don't look the best, but heck I would rather have them up looking like candy "dots" than getting pestered by flies. I tried the water in the bag thing...didn't work. for your deck or patio "Off" deck and patio spray for flies works really well for a few hours (not 6 hours like the can says...lol) make sure all garbage cans are closed tight and if you have a dog all the "land-mines" are picked up daily. this helped us control the fly population in our backyard....good luck!

They sell those "bug zappers" which will attract bugs, im not sure about flies. But they also have those sticky strips which are for flies and they will attract them and when they land they get stuck and cant move. It gets pretty bad once its full and you have to throw it away.

Your best bet would be to try and find out why there are flies there in the first place and remove whatever they are attracted to.

I went down to the local COOP store and bought the smelly yellow granules they sell for that very problem, but no longer have the package for the name. The granules go in a tin can and are set up on something, (I used the porch roof), and checked once a week to refresh the granules and dump the dead flies. With cattle across the road and horses in our pasture, we had a number of them.

Well first if you have dogs and a porch with their food on it move their food to the very far opposite side of the yard another thing to try is put up a (yes slightly hideous but good) fly trap and if worse comes to worse attempt the water in a baggy trick and tack it to your door frame..oddly enough..it seems to work sometimes.
