My system is creating found.001, and found.002 like folders. Problem these files are not available in search but during system booting it creates prob and does not allow system to boot normally and forces to go to system stability check. How to remove these folders and does it harm the system?

It's a recovered bad sector. They do not harm the system. You can possibly remove them by formatting, but if this is on your hard drive, then you'd be better off buying a new drive.

These are folders created - when your system is scanned at start up /booting....
These may be bits and pieces of information - you need to view those files - to check whether you need them?
if not delete them
