Trolling is basically where you post on a message forum or chat for the sole purpose of spamming and/or purposely trying to annoy and insult people.
For example, if someone had a thread on a message forum titled "I like rap music", and someone came in and posted "Rap music is the dumbest thing ever, I can't believe you're that stupid". That poster would be a troll.

Trolling was originally (as far as I know), a fishing term. It's where you put your bait in the water on a line behind a moving boat to attract fish to bite.
Similarly, on the internet, trolling is where someone posts an inflammatory post ("Atheists are fags", "Christians are dirty terrorists", etc) for the sole purpose of inciting ire, and not any sort of reasonable response. It doesn't have to have anything to do with religion, or really any particular topic; it's mostly just a reference to posts that contain no or minimal attempt at reasoned discussion.
Edit: I see that in the 3 minutes it took me to type, 5 or 6 people beat me too it. :)

Trolling (regarding online activity) involves a person purposefully posting inflammatory material that is supposed to provoke a reaction of anger. Most trolls post racist or overtly sexual material, but it can also be calling out others in front of everyone. These people are really annoying.

I think the word comes from the myth about trolls hanging around under bridges just to start trouble with people passing by.

Internet trolling - involves a user making comments intended to provoke an angry response.
Also hanging around forums alot (or yahoo answers) and constantly refreshing the pages. lol

Trollng is what someone calls another person, whose viewpoint they disagree with (on Yahoo! Answers)
Traditionally, it means someone who just throws out a controversial statement to stir up crap.
