The hull of a ship (a surface vessel) is the part that goes in the water -- the u-shaped cross section extending from the prow at the front to the stern in the back. Anything above the hull is generally called superstructure.
Because a submarine submerges fully into the water, the entire skin of the vehicle is called the hull.

The outside part of the ship(or boat, depending on the size of the watercraft in question) that rests in the water is the "hull". Typically the top of the ship which people, materials and equipment rest upon or are loaded onto is called the "top deck". All other levels below the "top deck" are also referred to as "decks" as well. The front of the ship is called the "bow". The rear is called the "stern".

The hull is the boat-shaped portion. The basic need of any boat, whether it's a submarine or a dugout canoe, is a hull. Otherwise, it tends to fill up with water.

It depends on what type of ship its is. Below-decks on a cargo ship is usually the hold (for dry-cargo) or tanks (for liquid cargo). The accommodation is located in the super-structure (the big bit at the back) and the engine room is usually below this. Ferries and cruise ships are completely different as below decks is mostly accommodation or car decks. The engine room is likely to be fairly central if not slightly to the stern for balance.
