You may have a noisy processor cooling fan whenever it kicks up to full rpm. Best option would be to replace the fan or the entire cooler w/ something better from SilenX, Scythe, Arctic Cooling, Zalman, Coolermaster, etc.

This can be so many things.

Moving parts : Fan, hard drive, or pest infestation
Other parts that make noise : PC speaker

If it's a slow clicking noise, it might be your hard drive. I would recommend you backup immediately.

If it's a fast clicking noise, it's probably your fan hitting something like a wire or dying out. This can be the CPU fan, the case fan, or power supply fan.

If it's an infestation, who knows what could be living in there. I've opened people's cases to find spiderwebs ....

Best bet is to open your case and see if there is anything obstructing moving parts (i.e. fans). Do not touch anything while power is connected and the computer is on. Just check to see what is making the noise. IF you see something, power down and unplug before messing with it.

Do NOT open your power supply. If you hear noise coming from your power supply, get someone who knows what they are doing to replace it.

Your description is vague, but I bet it's the hard drive based on what you said. If it's a new noise, I would bet it's your drive dying out - gracefully.
