My history professor teaches that it was Altahualpa, who was killed in 1533. However, I've found sources that say of another emperor, Tupac Amaru, who was beheaded in 1571.

So, who gets the spot?

Túpac Amaru (Thupaq Amaru in modern Quechua), was the last indigenous leader of the Inca people in Peru. He assumed the imperial title. He was seen more as a puppet emperor, unlike Atahualpa who was sovereign emperor and part heir to the throne, through birth right. That's why he's recognized as the last "official and true" emperor.

From wikipedia:

Atahualpa or Atawallpa (c. 1497 – July 26, 1533 Quito, Ecuador), was the 13th and last sovereign emperor of the Tahuantinsuyo, or Inca Empire.

Túpac Amaru (Thupaq Amaru in modern Quechua) d. 1571, was the last indigenous leader of the Inca people in Peru...Nearly forty years after the conquest of Peru began with the execution of Atahualpa, the conquest ended with the execution of his nephew. A roundup of royal descendants was soon initiated by the Spanish Viceroy. Several dozen, including Túpac Amaru's three-year-old son, were banished to Mexico, Chile, Panama and elsewhere. Some of them were allowed to return home and Túpac Amaru's great-grandson, Túpac Amaru II, was to lead an indigenous uprising in 1780 against continued Spanish presence in Peru.

So, take your choice, it isn't an easy issue to deal with.
