I'll go with the "I hate you but I miss you" because it let's me know that you like/love me but you're denying it. (Don't get me wrong or anything, I'm only using it in a "you" form :D)

Between the two there is a gulf of difference .
The second one .... I hate you but I miss you ... tells us your state of mind. You are a hatelover and you live by keeping your hate alive . This "egocentric" attitude is not in the best interest of you. This is because YOu are the hater and the object of your hate is not affected.
The first one .... I miss you but I hate you.... gives you a possibility of a kind heart deep within which has the possibility of a change of heart . In other words you have only to convert the missing feeling to loving . This can happen.

remind me of a song I heard once by Three Days Grace. Here's an excerpt of the song:
"I hate everything about you. Why do I love you?"
Hm... I guess I'd prefer hating some1 but missing them b/c then I'd be like the song. xD

I think the second one works better, because it starts with a good climatic sentiment "I hate you!" but then twists it with a gentle second sentiment, "but I miss you." The first one starts so pathetically, "I miss you..." that the "but I hate you" sounds like a curious after-thought rather than a twist.
Just my take.
