It depends on the purpose of fastening the papers together. If somewhat temporary I prefer paper clips. If more permanent the staple seems to be the better choice.

Staples as long as I won't have to change the order of the pages, or if I won't have to photocopy or fax the document. In those cases, I would prefer a paper clip (or binder clip since they stay on better).

Paperclips are better. They are reusable, re-positionable and come in different sizes, shapes, materials and colors. You use a staple once and that's it. If you put it in the wrong place, you have to pull it out with a staple remover, or with your fingernails, leaving holes in your paper. Next you have to throw it away. The staples that don't get into a garbage can end up caught in the rug. On the other hand, if you drop a paperclip on the floor, you just pick it up and reuse it.
