Hi!
Well.. it was because of two things:
1) As Lupin said, Harry used his "signature move", which was the Expelliarmus spell, in a situation were it was better for you to shot to death.

2) Harry hesitated when he at first saw Stan... because he knew him from the Knight Bus and Stan perceived this.

Goodluck!

Harry recognized Stan Shunpike and his dazed eyes told him he was probably under the Imperius Curse. He hesitated and instead of stunning him, he used the Disarming Spell (Expelliarmus). A Death Eater saw this and instantly knew that he was the real Harry since the Disarming Spell was Harry's sort of signature spell (the one he used against Voldemort in the graveyard).

The death eaters knew the real Harry Potter because Harry used the Disarming Spell, Expelliaramus. Harry always use that and it's a great spell anyway.

Let me give you some facts about this spell.

Pronunciation: ex-pel-ee-AR-mus (IPA: /ɛks.ˌpɛ.li.'a˞.mɪs/)
Description: This spell is used to disarm another wizard, typically by causing the victim's wand to fly out of reach. It can also throw the target backwards when enough power is put into it. As demonstrated in Harry Potter and the Prisoner of Azkaban, simultaneous use of this spell by multiple witches or wizards on a single person can throw the wizard back with much greater force.
Seen/Mentioned: First seen in Harry Potter and the Chamber of Secrets, when Professor Snape disarms Professor Lockhart in the Dueling Club. It is then used commonly throughout the rest of the series. The most notable uses of it are when Draco Malfoy uses it to disarm Albus Dumbledore, and Harry uses it in the final battle against Voldemort wielding the Elder Wand. It is seen by the Death Eaters as Harry's signature spell.
Etymology: Possibly a combined form of the Latin expello, "expel", and arma, "weapons" or "tools"; thus, "expel the weapon". Expellamus means "let us expel".
Note: Called Harry's "signature move" in Harry Potter and the Deathly Hallows.

They were in the middle of a battle. The Death Eaters were expecting everyone to be blasting them off of their brooms, so when Harry used Expelliarmus, they knew it was him. He had used that spell during his duel with Voldemort before, and it had become something of a trademark for him. Harry had used it because he was unwilling to kill Stan Shunpike, because he knew Stan was under the Imperius curse. Someone explained all of this to him later in that chapter.

The spell Harry used, expelliarmus. Harry used it in his duel with Voldemort in book 5, and tends to use it a lot. Since Harry knew Stan was like under the imperius curse he wasn't gonna do anything that could get him killed, just disarmed. Harry doesn't attempt to kill if he can ever help it. The fakes, on the other hand, wouldn't have acted that way.

If I remember correctly (my daughter's got her nose in the book now) Harry, the real one, had directed a spell at Stan Shunpike and it had to do with Harry's wand. Since it was like Voldemort's. I also think Harry said something didn't he?
Hope that helps.

He uses the Expelliarmus charm to attack Shunpike. This is Harry's signature spell.

yeah, what they said about the expelliarmis charm. plus, they knew that harry liked stan and stan was under the imperius curse, they knew that harry would not want to use anything fatal, and harry is a good guy, he would rather disarm than kill anyone. had it been an auror, they might have used something more dangerous or advanced.

its like lupin said later that when he did the expelliarmus it was kind of a giveaway because the death eaters thought it to be harry's trademark as he used it in the graveyard while battling withe voldy

the death eaters & voldie thought that expelliarmus is harry's signature spell since he doesn't curse so when the real HP cast this spell, the DE were alerted that this one was the one
